The convertible top go to german car specialist and have them cheack it out.
What year is your car, how many miles, and at what wrenching level are you? From your description, it could be a million things. Need more information…

The problem suggest getting upgraded mounts like e46 m3 convertible or the lifetime mounts from bimmerworldcom.
